In the stroke guide for 房 in 房间，the second stroke is instructing me to make three sides of the top part of 户, but then the third stroke instructs me to make the bottom part again, separately. Are you really supposed to go back over the bottom part of that rectangle, or is this an error?

I don’t know about that particular character, but Skritter does show (when it animates stroke drawing) combined strokes in places where it supports individual strokes. In the case of the top/right/bottom of a kou shape you can draw it as one stroke or two, but it always suggests one. If you then draw only top/right it will show the bottom separately.
